When transferring a project from Eclipse to Android Studio, all .java files are missing! Only the files that lay in the values and the manifest file are left. Can I somehow restore them or end the project?

The fact that the files were physically deleted during the import sounds unlikely. In Android Studio, there is a different project directory structure - they are now more likely to be in a different folder.
