The main base of Skype is here: ~/.Skype/имя_аккаунта/main.db Accordingly, either transfer this file entirely, or merge the Messages table.

In any case, this is the case: the main system is a mint, we put Skype under Windows, we transfer the Linux main.db , and everything is picked up without problems.
